My guinea pig is male and 2.5 years old, he has stones in his bladder, he has been shaking his teeth for a few weeks and is starting and shaking/jumping involuntarily... What do you think could be the reason?

Unfortunately, everybody sees and describes behaviours differently. It is likely that your boar is teeth chattering and rumblestrutting but we cannot confirm sight unseen and without any context.

 
How are his stones being dealt with -
Is he on good pain relief? Stones are very painful.
Is he having surgery to remove the stones? Stones in boars almost always need surgical removal. Due to the angle in their urethra they are much less likely to be able to pass a stone as it risks becoming stuck and thus being an emergency situation.
