My babies are really odd! They're side by side in their separate cages and they're squeaking at each other, then they start teeth chattering and this goes on for a while, I was worried about this as I didn't think they were getting on, however when I let them spend a little time together out of the cage, there is no teeth chattering they just cuddle up together.

Are they just getting to know each other?

If you have two boys, that's pretty par for the course.

Be careful - if you put them together, you have to go through with it. After a separation, guinea pigs, especially boys, have to start back in square one and it's very offputting for them that they can't work through the terms od their relationship.

Separate only if there are bloody fights; everything else comes under dominance behaviour, even if it looks VERY politically incorrect to us (chattering, headbutting, nipping, humping, bullying). They'll sort through it and will figure out how far the dominant piggy can push the other one. After that they will become friends.

They're an older boy and a new baby girl and it's girl who seems to be the instigator of it all.
