My Guinea Pig Is Scared

I've had my female guinea pig for a month and a half. She quickly became used to me and liked me touching her and picking her up but recently she gets scared when I try to touch her. As soon as I get near her cage she runs. I have a younger sister who I don't let get near my two pigs because she doesn't handle them well. However she has got to them when I'm not there. My guinea pigs are scared of her. I think that she's the reason my guinea pig is acting this way. I've already changed their cage location so my sister can't get near them, but I don't know what to do to get my pig to calm down and feel safer.

She gets scared when I try to touch her. At times she'll let me and at times she just runs away. When I give her veggies and treats she eats from my hand and lets me touch her. Today she let me touch her and even pick her up even though I didn't have any food with me, so I think she might be getting better.
