Grunting?

My baby Wesley makes a grunting sound when I pet him, like some stuffed up sound of protest. He’s 1.5 years old and has a pretty bad immune system overall, I think for sure he is a runt. However, at the moment he has no other symptoms. He’s eating, drinking, poop is normal, and he has energy, gaining weight after being sick like a champ. He just had a blood test and all was well, in fact vet said his lungs sounded totally clear. But there are times were he just makes these snotty grunting sounds, only when he is touched or scratches his ear or something. There’s no way he’s in pain, for I pet his crest very gently, he’s probably just complaining about being pet but it doesn’t sound right to me. Our vet suggested that he has a soft palate, and that’s why he sometimes sounds this way, but I’m still worried.
 
If he only does it when being petted then it may just be pleasure or telling you to stop - the context is important.
