I recently have got two male Guinea pigs, they were great together at the the start. I got them at the end of October, I have had to separate them as there biting and fighting will they ever be friends or will they have to have separate cages at all times now.

Welcome to the forum

If they have actually had a proper fight, then I’m afraid that means they are not compatible and don’t like each other. This does mean they, sadly, will need to be kept separate permanently. Their cages will need to be side by side so they can still interact through the bars. Each cage will need to be a minimum of 120x60cm.
